ok so i had a weird thought of basically what if Sherlock married Molly in secret before he left england at the end of season two and mycroft was witness at the wedding. It would be at lest two after the wedding that molly finds out she is carrying sherlock's child and the world find out about the fact that she is carrying sherlock's baby and so does basically Sherlock's enemies. so that put's molly in danger and sherlock and friends have to keep her safe.

I don't think there would have been enough time for Sherlock to marry Molly. He would have to leave immediately, since everyone sort of thought he was dead.

I don't think Mycroft would forge the papers. His job is to keep little brother away from trouble, not help him get away with marriage. There probably wouldn't be enough time to forge them either. But since Molly saw Sherlock before he left and helped him, that leaves an opportunity for him to get her out of the city to possibly meet. He isn't exactly the type for marriage ("married to my work"), but they could've in a relationship.

Molly may have met Sherlock at Gibraltar,if getting married is important. I don't think that that a wedding is important to either one of them prior to sex. A surprise baby is always a fun thing to juggle, especially when Molly doesn't believe for a second that Moriarty/his network would ever hurt her.
